Donkey Kong, GameBoy: Donkey Kong falls off the huge Tower and comes back as a giant. You as Mario defeat the giant. Princess Peach gives Mario a mushroom that makes Mario bigger and stronger. Donkey Kong Junior appears in the background as Donkey Kong falls and lands on Mario, but Mario lifts him up.
Super Mario World 2, GameBoy: Wario gets defeated by Mario after arguably the hardest level in all of Mariodom and turns into a tiny creature with huge ears, who runs off crying.
Super Mario Galaxy: Bowser falls into his lava planet, which vanishes. All the Lumas jump into the resulting black hole thingy, which has also sucked in all of the space pirate ships. The thingy turns red and blue and spins rapidly. After a dreamlike encounter with Rosalina, Mario wakes up with Princess Peach and a wobbly Bowser at the Star Festival. The Toads are named the Royal Guard.
Super Mario Galaxy 2: After slamming all those meteors in Bowser's face, Bowser sighs about not getting any cake (THE CAKE IS A LIE?!) and sinks into nothingness. Princess Peach throws a big party and Mario and Yoshi parade throughout all the galaxies. Bowser turns tiny, and rages when you bounce on his head, causing the now-larger-than-him Toad captain to run in panic. Mario now gets to collect all the green stars.
Mario games are about the only one's I've played with storyline endings.
